Sometimes when you go into the stroke dialog, then change the tool in the drop list, it will not use that tool, instead using the tool showing in the drop list when the dialog is opened.

Its possible I might have had the same problem ... Initially, I thought you were saying that Stroke with Ink just did not do ANYTHING.
